"D&C 58:42 Behold, he who has repented of his sins, the same is forgiven, and I, the Lord, remember them no more." His understanding is not as mine, but when he says something I think we can take it to the bank.

He can see within time as we do but he can see the end from the beginning, which is quite different from us. Within our need I believe he does exactly as he says. He knows the truth, the whole truth, and nothing but the truth. But in his dealing with us he can allow us the additional mercy earned and offered to us by our Lord and Redeemer. To our limited understanding there may appear knots of logic which we cannot follow but he speaks peace to us because he speaks truth.

As a correction to part of my past comment. God has infinite power and wisdom so he cannot forget. Wether or not it is a figure of speech or literal, we cannot at this time know exactly how it works. It's about having faith that all will be well and that you can still get back up after a fall. Forgive me. My statement that he can make himself forget like that was a mistake. We won't know until the time comes that we can ask him how it works. I personally fell that it's meant to show that he doesn't hold grudges and loves you no matter what.

God can do what ever he pleases. I'm not trying to sound opinionated, but it's true. We're not perfect, and it's normal and completely ok that we're not going to understand all that God does and is capable of. If God can cause himself to forget a repented sin, then by his will, it can be so. I believe the reason you may still feel guilt is that you naturally worry about what you did. These feelings are given to us by our Heavenly Father so that were able to show that we care about what we do, and help us to put effort into repentance. But that doesn't mean that satan won't use what's natural to us to sway us into suffering. Remember that pain and affliction is what he wants for all people. He'll try and cause us to doubt our efforts to repent and make us feel like failures. Guilt is natural, but don't let the adversary use you to make a gift into a curse.
