I am assuming then, that John the Beloved, who was changed in the twinkling of an eye to immortality and remains either here upon the earth (or elsewhere as his ministering requires), and who still holds those apostolic keys confirmed upon him by the Savior, was not allowed to ordain any other individuals?

Not at all!! The apostacy refers to the falling away from the truth of the church organized by the Savior during his mortal sojourn, and continued by the apostles that he called, as recorded in the New Testament.

The apostle John was called to administer to another people, and continues his ministry to this day. To quote from Elder Alvin R. Dyer,

It is apparent that the three Nephite disciples, as well as John the Revelator, have been given special callings which can only be fulfilled in a preserved or translated state; in making preparation for the restoration of the house of Israel, and the second coming of the Lord. The calling of the three Nephites is unto the house of Judah; and John's is to the lost tribes of Israel.(Alvin R. Dyer, Who Am I?, p.486)
